Why every time you install a program you get a message

Every time i tried to install a program, a message would pop up that would say C:\WINDOWS\SYSTEM32\AUTOEXEC.NT and then something about the system file not being suitable for running microsoft windows applications. I explored this a bit further and realized it was not just installing programs, but opening up any MS-DOS program at all. how do i fix this?

If you are getting errors similar to the system file is not suitable for running MS-DOS and Microsoft Windows applications Choose 'Close' to terminate the application Try copying the file from \windows\repair directory to the one that is in the \windows\system32 directory.
