I have an e-machine etower 500i which I purchased in 02/2000. It has actually worked well until now (althought the fan is noisy and appears to be cemented to the CPU so I can't replace it}. Last week it started to not ready floppies 95% of the time. It displays a message that "the A: drive is not ready". I ran a floppy cleaner and it worked a couple of times and then started with the erroro message. I bought a new drive at Microcenter and put it in. It did the same thing, or just ran until I did Ctrl-Alt-Del. I exchanged the new drive for another, still the same problem. I bought a new flopy cable. Still the same. What can it be? Is the mother board bad

As you have replaced the cable and the floppy drive with new one the problem could very well be a bad system board Not much else to do other than replace the board as you have done everything.
