How do I stop these popups?

I have discovered lots of files added that have been put in my computer when I am on other sites. I would like to know how to stop this invasion. For instance, while in one site, a popup arrived. I checked files under the popup name and found lots of files put in my computer by that popup. How do I stop this ?
