Let Data Doctors be your personal IT department today

Whilst formating and installing a hard drive with win98 the chkdisc program started and converted the second hard drive (that I didnt think was connected) from NTFS (win2000) to FAT.

I REALLY NEED the information on that 2nd disc.

It is now unrecognisable.

Is there any way I can recuperate the files that were on this drive?

What you can do is use a win2k software disk to convert back to NTFS without reformating the entire harddisk.
